I suspect that my average speed has gone up because the computer stops the clock when I stop at intersections. Whereas before, I just subtracted the start time from the end time. But it's still fair, right?

That's more than fair. Especially if you're trying to accurately gage your improvement - whether you get the lights, or the lights get you, shouldn't factor into your training.
